Hi all. My Haoge square hood is really misaligned when clicked fully into place on the 40mm f2.5. Has anyone else had this issue? Have tested on two bodies in case there was an issue with the lens mount but getting the same

This issue of a third party lens hood not aligning properly, rest solely with Haoge and has nothing to do with Sony body or lens.  I assume that you have the oem lens hood that came with the lens, does that lens hood align properly?  If so, the Haoge lens hood should be returned asap and try getting a replacement, hopefully your current copy was a one-off failure that got past QC.

My question to you though is why would you even consider replacing an oem lens hood supplied by Sony with a third party lens hood?  I have read the advertising blurb on Amazon for this lens hood and it seems this lens hood is designed to fit the three compact G lenses; 24/2.8, 40/2.5, and 50/2.5.  Sounds great doesn't it, one lens hood to protect 3 lenses from incidental flare?  Unfortunately not, the Haoge lens hood would only offer adequate performance with the 24/2.8 (if that), with progressively less protection from flare as the focal length increases.

I would like to hope that Sony would design and manufacture their oem lens hood to work effectively with each of these compact g lenses' focal length.
